When manually operating the irrigation systems does the master controller automatically open/close when the stations are manually run? For example, if I use the Manual Station Run command /cm to start a station, will the master valve automatically open or do I have to also manually open the master valve?

Yes it does. The association of master controller is a per-station attribute (not per-program attribute). When you operate valves manually, the master zones turn on automatically.
